Analyte separation systems for use in conjunction with chromatography separation devices and techniques are described. Disclosed systems include modular components that can provide for individualized design of separation schemes to better fit the needs of the user. In addition, the systems can be automated for efficient use of time. The system can include a mixing module for combination of fractions with an agent that can improve the recovery of the analyte from the fraction. Other modules can remove materials from the fluid flow through the system as waste or for recapture. Additional modules can be combined so as to provide parallel processing of multiple streams, which can further improve efficiency of the system.
